Did you try to play after you had duplicated items ? Dit you experiance any problems?
I've duplicated items, and continued to play, with one of the quest there is a cut scene, but after that the game does not return to notmal, it stays in the cut scene mode.

the gem bags you copied are all the same bag. basically if you change the gems in one bag you change them in all of them. if you drop the bag onto a summoning doll, you will be able to "duplicate" the gems in the bag once per duplicate bag. basically, remove the gems in the bag on the doll then the ones in your inventory. this can only be done once and is a result of the redundancy of the bag. however the pay close attention to when you pick up the bag and move it as you will lose the entire bonus (original and duplicate bag). if you take one gem bag out of inventory, then you'll have to move the other one to return the bonuses to normal. all in all its really more problematic that its worth. once you have extra gems, just duplicate the gems.
gold can be duplicated easily without any ill effects. enjoy unlearning skills and learning all those skills options up to the max level given in the battlefields. 
holy water, if you have any, this is an absolute essential to duplicate. i happened to have one in a save game, added it to another i had, and from there, went nuts. i've now used 12 holy waters so far to make permanent potions, leaving about 3 to duplicate later.
the charms also duplicate easily with no problem. these are by far the best duplicatable gold mine aside from duplicating piles of 50,000 gold.
the crystals will duplicate with no problem, but be aware of weight issues. another gold mine.
of course in the case of the crystals and the charms, you'll find yourself holding onto them for a long while, so be prepared to start a treasure hoard, as if you were a dragon.
DO NOT duplicate the battlefield keys from one act and move them elsewhere, in fact just leave them alone alltogether. messing with them WILL break your quest log.
alchemy plants are also duplicatable without ill effects but again pay attention to weight. if you've been holding on to them as long as i have, you only need to do this once.
duplicating the pyramids into acts where they aren't supposed to be turns them into ancient pyramids rather than teleporting pyramid, and they don't work.
some of the left over quest items that don't get erased will duplicate seemingly with no ill effects, if you feel like hanging onto fluff and trappings for the battlefields act so as to add colour and flavor to your temple "prison" (i'm assuming that is what it is considering that you cannot reach Rivellon at the moment).

There should not be any problems duplicating gold in the 1.47 patch. I just tried it successfully, and nobody has reported a similar problem (that I recall) using basically this same procedure to replace lost quest items (Inventory files).
Are you sure you are just copying the 6 inv.* files? Try going into the second game folder and deleting or moving these files first, so no files should be overwritten copying files from the first save.
There should not be any difference between copy-and-pasting and drag-and-dropping files, though you do get a little more feedback with the latter. If you are using hotkeys to copy and paste, a mistyped copy attempt might have you pasting the wrong files, though that probably wouldn't happen twice, and probably not at all if you are using toolbar icons or the right click context menu to copy and paste.
There is a different cheat for gold, though more technical. I have not tried this since the 1.47 patch, so there may have been changes made to the file structure (though if so, they would probably be minor).

Under Vista / 7, depending on how the user accounts are set up, if you install the game to the default Program Files path, Windows can create separate savegame folders for each user, and then map that folder to the game's savegame folder (so it will just see the saves for the relevant user). The 5 'bd_act#_start' folders are used by the game for initial data for each act.
Rather than the '..\Beyond Divinity\savegames' folder, check:
C:\Users\ %account name% \AppData\Local\VirtualStore\Program Files\Larian Studios\Beyond Divinity\savegames
